Another good franchise to remember is Book-Off. They deal mostly in used books, but have a fairly good selection of CDs and DVDs as well depending the location. Their website is only in Japanese so just try to remember their logo: http://www.bookoff.co.jp/
My sister also recommends the Ikebukuro area in Tokyo for used CDs, as well as Osaka in general. She doesn't remember any store names though because they were mostly individually owned.
